When you have the Gunpowder tower and want to swap followers from the gunpowder tower to the market you should not use the "Draw remaining and end turn button". Instead you should just use draw remaining. You can then rearrange them. The title also reads:
"Phase 3 Followers: ${you} must draw Followers (${drawsRemaining} remaining) and/or return Followers to the Market and/or rearrange drawn Followers."

Hinting you can move them if you desire so.

Own followers placed on the gunpowder tower can't be send to the deeds board.

I don't think there is anything wrong with this approach.

I see. thank you. That makes sense and I wondered why you would ever want to draw 1 at a time or not draw your full thing and end the phase. What's the point of Draw {full amount} but not end the phase?

OK, so now I'm trying it one at a time, and it's still not letting me choose which one to put in the tower. The top text says I can, but my only options are pulling guys back from the action spaces or drawing from the bag.

OK, so maybe a tooltip that says in-game implementation will let you rearrange followers once you have drawn them all.

The Gunpowder Tower description now reads as following:
"The Gunpowder Tower expands your Market by 2 spaces. During Phase 3: “Followers”, drawn followers are automatically placed on the Gunpowder Tower if there is no room in your market, you can then swap drawn followers between the Market and Gunpowder Tower. During Phase 4: “Planning”, you can place one or both of these tiles on Action Spaces, or use them for Beneficial Deeds (if the followers are not of your color) during the Action Phase. (You can use both of these tiles for Beneficial Deeds in one action.)"
